The cover word search is entitled The 6% Solution. It includes many % signs and if you count 6 letters from the symbol you will get each letter of a line of poetry. If you Google the line you will find that the poet is a famous and prolific artist. The line is also an underlying theme of the novel.
Inside, the code is a letter substitution (noted in the message to Jonathan) and a minus one meaning that you go back one letter in the alphabet to get the correct one. Which letters are to be used? Look at the matrix and you will see that the beginning (Alpha) and the end (Omega) have a $ and an &. The letters between these two symbols are to be substituted using the minus one formula. Additionally, the # followed by the & are the numbers in the street address where the named individual could be found. As indicated in the story this is a red herring for the authorities and they arrest the wrong man.
